Do ministers pay Social Security tax?

Generally yes, through self-employment tax on ministerial earnings, even when the church treats them as an employee for income tax. Narrow exemptions exist.

Is the housing allowance taxable?

A properly designated housing allowance can be excluded from income tax within limits, but it is generally still subject to self-employment tax.
